Can you overmix the dough when you add the flour?
Usually cookies have enough butter and sugar to keep the gluten strands shortened and it is difficult to over mix. I was always taught to not over mix cookies but I proved that this is a slight urban legend. You will be hard pressed to over mix them and a more common issue is under mixing or improper mixing.
In your chocolate chip recipe you recommended mixing salt and baking soda in with the wet ingredients, writing that it produces a more even distribution. But in this you suggest adding leavening agents with flour. Does it matter?
